It seems like my riddle is too difficult. But before I post the answer here, I'd like to hear from the three remaining competitors.

Well, I've finally sent a deduction in. :-\ It's probably not right, but if he is as great with "English" as you say, then this might be going somewhere. :P

THE ULTIMATE DEDUCTION SHOWDOWN IS OVER!!
NOW IT'S ANSWER TIME!

First - the whole Ultimate Riddle that even I didn't predict would prove to be so very ultimate.
Posted here again for you to compare the facts with the answer.
Spoiler: Ultimate Riddle!
  We have a killed professor again. It is Monday morning again. The professor stayed at the university till late at night together with his three assistants. They were helping him with some very important project, though they were in separate rooms most of the time, only occasionally going to the professor's room to ask some questions or something. There was also a night-watchman present in the university building at the time.

  Here's what the police learnt about the victim and the suspects. Note that while some of these info might be important, some might not be important in the slightest and be here just to confuse you - for we all love red herrings:

  The victim:
  0. Professor Kentaro Akihisa (male) - he was ambidextrous and great with English.

  Suspects - assistants:

  1. Kentaro Akito (male) - he happens to be the professor's son.
  2. Mariya Yuki (female) - she doesn't ever use handwriting tools, but her portable computer.
  3. Tsukamoto Keiko (female) - she just recently started to work as the professor's assistant.

  Suspect - night-watchman:

  4. Shimada Eiji (male) - rumours say he has criminal past.


  The professor was killed with a knife - stabbed in the back and the torso multiple times. He was sitting at the desk when the culprit attacked him from behind. He collapsed on the floor, holding his pen very tightly in his right hand, and the rest of his spare ones - five of them - in the left. The desk was covered in his blood except for the notepad. Inspector Megure realises right away that the first page must've been taken by someone - professor probably wrote something on it. Part of the text can be seen on the next page - just one syllable - "Ke".

  One of the suspected disappeared the Monday morning - Kentaro Akito. After questioning the rest of the assistants, police discovers the order in which they left that night, as they were informing the rest when they were going home. First left Tsukamoto Keiko, second Mariya Yuki and then Kentaro Akito.
The night-watchman stayed and wandered in the building, patrolling. After 1AM he went to make the professor leave finally. Then he found him dead - or so he says.

  It seems obvious that it was the victim's son who killed the professor - he's nowhere to be found, his fingerprints were on the knife and there's the "Ke" syllable. But then detective Takagi shocks inspector Megure, saying the culprit is someone else. And he's right! Do you know who it was? What happened that night? And why is Kentaro Akito missing?
Here's the list of all the Brave Detectives that took upon themselves to try to solve this difficult case:

And here's THE ANSWER - detective Takagi's deduction.
Divided into several parts for it to be easier to read and understand.
Spoiler: Part A
  The first fact to notice - the notepad was unusually clear. This means it was placed on the desk afterwards. The professor didn't write a thing! It couldn't have been anybody but the culprit - if the professor Kentaro had been alive he wouldn't have let somebody just write something in his notepad. Especially if it was unrelated to the project they were working on - and since the note was taken by somebody, it couldn't have been just project-related note.
Spoiler: Part B
  So the culprit attacked the professor from behind and then wrote something in the notepad. It is worth notice that the professor was holding all the pens tightly. It's possible he grabbed them in his last moments after realising the culprit wants to write something misleading. That means the culprit must've used their own pen - which makes Mariya Yuki the least probable, as she uses only her portable notebook at all times and most probably didn't have a pen of her own. Though if she had planned the murder, she might've taken one with her that evening.

  The question arises - if the culprit wrote a false dying message, who took the note? The answer isn't so easy, but it must've been somebody who found the professor's dead body and felt the note was a threat. Was it somebody with "Ke" in their name then? Maybe it was Kentaro Akito, the prof's son? Or maybe it was Tsukamoto Keiko?
Spoiler: Part D
  The culprit couldn't know the note would be taken. They probably thought the police would find it - and read the whole message. Assuming the culprit wasn't a total idiot, they couldn't have written "Kentaro Akito" - because the professor wouldn't use the surname of his own son! Making such a message would be tragic for the culprit - the police would easily realise the dying message was false.
Spoiler: Part E
  That leaves us with "Tsukamoto Keiko". But here's the problem - she couldn't have found the professor dead. If she had found him like that, then the rest of the assistants would have too, because she left first. If it had been Mariya Yuki, she would have had no reason to take the note or not to alarm Kentaro Akito. Same goes for the night-watchman, Shimada Eiji. The person who found the body and took the "Tsukamoto Keiko" message must've been the professor's son, Kentaro Akito, who left last.
Spoiler: Part F
  What could've been the reason for which he would take the note and not say anything about his father's death - instead disappearing without a trace? It is not very complicated - what if he was in love with Tsukamoto Keiko? Thinking she'd returned (or hadn't left at all) and killed his father, Akito was panicked and confused. It was his father - but also the woman he loved. He was unable to make the decision on the spot, therefore he took the note. He must've picked up the weapon too - either accidentally, in shock, or to wipe out the Keiko's fingerprints if there had been any. Either way, he left his own fingerprints on the knife and ran away. He hid somewhere not knowing what to do and avoiding the police. He may not know he's a prime suspect now.
Spoiler: Part G
  Now the case is pretty much solved. Kentaro Akito didn't kill his father - he found him already dead. Tsukamoto Keiko didn't do it either - nobody would leave a false dying message with their own name! If it had been Mariya Yuki, she would've alarmed Akito and clearly said she had found the victim dead. After all the culprit was clearly trying to frame Keiko, who left before Yuki. Therefore the culprit is the only person left. The murderer is SHIMADA EIJI!

  Here are the facts from the riddle that were unimportant and confused you so much:

  a) The victim was good with English.
  b) The victim was ambidextrous.
  c) Tsukamoto Keiko was an assistant for a short time.
  d) The rumours about Shimada Eiji's past.
  e) The exact number of pens the victim held - six total.
  f) Mariya Yuki doesn't use handwriting tools.
