In the "Girl band" case Amuro mentions Scotch and said that he worked for the Tokyo Metropolitan Police Department Public Security Bureau.
I checked the wiki page for Scotch and it says that the words Amuro uses are 公安警察 (kouan keisatsu) [Public Security Police).
Amuro's wiki page also lists him as PSB.
In Tokyo NPA, there's the Security Deparment (警備局) "keibi kyoku". It oversees the Public Security Police.
PSB (警視庁公安部) "keisatsu chou kouanbu" [National Police Agency Public Security Bureau], which is a special stand-alone department within the NPA with its respective duties.
In short: Amuro and Scotch are both PSB. Gosho's postcard was only specifying that they work for the PSB of the NPA but their org is still the PSB.

Pretty sure 警視庁公安部 is Tokyo Metropolitan Police Department Public Security Bureau (not national police agency). The parent agency of the PSB is the Tokyo MPD.
True, in the NPA you have the Security Bureau (警備局), but where does it say that the PSB is part of the NPA? Even wikipedia treats the NPA's Security Bureau and Tokyo MPD's PSB as two different agencies:

This is so confusing. If you're saying that MPDPSB and NPASB are different things, then Amuro and Scotch can't both be from MPDPSB. Both the movie and Gosho's postcard point to Amuro being from NPASB. In the Girl Band case, Amuro was merely thinking about Scotch and didn't say anything about himself.
What I understand is that technically they're both Public Security Police (公安警察), which is a general term for a police force whose job is to maintain security. However, the individual police officers can still be from different departments, which constitute said force. Please correct me if there's something inaccurate.
There isn't much in the manga to suggest what agency Bourbon actually works for, other than it being Japanese. Some people might say that the 'zero' thing says something about that, but I don't agree that it does. That was never really revealed to actually have any meaning, it just let Conan astray. The only information we have about Bourbon's affiliation is a postcard which is then very specific.
The statement in the Girl Band case is made by Amuro, but it only relates to Scotch having worked for 警視庁公安部 (Tokyo Metropolitan Police Department Public Security Bureau). That is sort of police on the prefectural level, but not quite. Tokyo gets a special status as Japan's capital.

These are different agencies, but it's not like they operate in total secrecy from one another. So maybe it would make sense to assume they knew about each other's operations regarding the Black Organisation. Then again, you'd think the same thing about the FBI and the CIA...

The trailer does reveal Bourbon's agency (at the scene where the spy's reading his profile): 警察庁警備局... which matches Gosho's postcard.

I'm sorry if my post was messy. My head gets messed up when having to decipher all these branches and bureaus and deparments... * sigh *.
In the trailer Amuro says 公安 "kouan" which is "Public Security".
I wrote PSB in the translation because I assumed he was part of the Tokyo Metropolitan Department Public Security Bureau (警視庁公安部 Keishichō-kōanbu) like Scotch.
The official movie site profile says 公安警察官 (kouan keisatsukan) -> Public Security Police Officer.
But seeing Gosho's famed postcard again it'd seem that he's NPA. Because 警備局 (keibikyoku) -> Security Bureau. The Kanji are different despite the meaning being the same so NPA and PSB are indeed 2 different agencies.
Maybe the scriptwriters didn't take Gosho's postcard into account or that voice had already been recorded by the time Gosho sent that postcard.
And, well, both agencies are supposed to look after the wellfare of Japan and protect from terrorism and all so it's logical that they both sent agents to investigate the BO.
Not really keen on this sort of thing, but here's from wikipedia:

Maybe the odd eyes thing came to be after Akai wrecked her car and she was injured?
But since production started, she has had three different variations of eye color, so maybe that's a shot that will be changed in the movie
