Oh, Mysterious Eyes, please FTW! It's my favorite DC song ever. Such a great match between the animation and the song (Conan and Kogorou brushing their teeth, Conan staring out a window while Haibara actually does her classwork  ). And it's so optimistic. Just makes me automatically think "Detective Conan."

Mysterious Eyes had a better (dramatic) sequence than Namida no Yesterday, imo.  Also, between the songs, Mysterious Eyes ranks a bit higher than Namida no Yesterday.  So yeah, both song and sequence ranks higher for Mysterious Eyes than Namida no Yesterday for me.
