Why does Sakura's feelings for Shirou hold any importance for winning the 5th grail war? She seems to like him in all the routes.

Zouken doesn't ever know that in the other routes though, because the time that Shirou goes to her home and he ends up seeing Zouken (and Zouken ends up seeing Shirou) is an option that isn't made available to you in the other two routes.

Further, because Zouken now knows the what Sakura's only real shining beacon of hope is, he's able to easily manipulate her.

As far as letting the viewer know who they are, you mean? Yeah, Berserker's the only one who's still in the dark, while the others were pretty much announced to the audience within minutes of their introduction. But as far the characters in the story goes, Rider's the only one who doesn't really care. Lancer was merely easy to pinpoint due to his curse and weapons. Saber tried to conceal her identity until Lancer trolled her and revealed her sword, at which point she stopped caring. Gilgamesh figured if they didn't know who he was, they weren't worth his breath. Caster stopped thinking with his head and tried to woo Saber, so yeah. Assassin... well, Assassin can only be Assassin. With him it's more about what his skills are.

I think they might of talked about in one of the routes in the vn, I honestly can't remember...isn't her invisible air just a way to conceal her sword, which would give away her identity easily? And during her lifetime, Avalon wasn't with her or something?
yeah, it's just a way to conceal the sword, but I just mean in the sense that pretty much everyone's special abilities (as I forget whether or not invisible air counts as a noble phantasm or not) are explained by their character, while I dunno of anything in the Arthur legend that could be used as a basis for it.
hmm, well in the vn, I remember invisible air was one of the multiple tabs under noble phantasm in the stat chart for saber, so lol if that helps you at all
