It makes me wonder if Gin and Vermouth knows who he/she is since their the most intelligent among the group? 

Since Chianti, Korn and Vodka kept in the dark in his/her identity which is possible they never met in person.

Could Bourbon be in disguise? 

Just like Vermouth who disguise herself as Dr. Araide.

So , i think that Bourbon saw Haibara in the video , just like Sera did.

My thought about Bourbon is that he used and is using a lot of disguises, not only one.

let's say what if:

those two woman are the suspects, they sit down and rest, actors can do that. They show no interest in vase. the question about kid will be directed by a person who have nothing to do, by one of the two woman. Bourbon is meticulous person, would take time to investigate by not been rude around. If Bourbon is there, it's likely he/she realize Shiho did turn into child but didn't see her in person.

That's a possibility. 

We got to remember that Akai is a lone wolf. 

We don't know much about his past like if he have any living relatives and shadow colleagues, which we don't know about.

I kinda think that way, but as Sera/Scar Akai/Bourbon being the same person.

It's possible that Bourbon has already used several disguises but his specialty really is information-gathering. Knowing that, he's someone good in deduction (Sera and Okiya comes to mind?)

I'm gonna bet on this: He's probably Okiya but the reason why he hasn't revealed that Ai=Sherry yet is that he's pulling a Vermouth. Maybe he has his own grudges against the organization (for trying to kill Akai, maybe?) or somehow, somewhere, Ai has saved him, too. Or he's in love with her or something. Or they're related.

Scar Akai is not the real Akai and is Bourbon in disguise
How Akai faked his death which results in him escaping in a way that does not give him amnesia.
