It's possible BO doesn't know about Sera yet. Only Vermouth and Bourbon know, and they both seem like secretive types.

Besides there really isn't a good reason to kill Masumi. So far she seems to know nothing about the Organization. It wouldn't really be worth it despite Masumi being related to Akai unless it looked like she was going to take an active stand against them. Doing something for pure revenge without utility is just a waste of resources.
The BO doesn't exactly kill everyone who knows about them, or else they would try to hunt down every FBI in Japan -- something they haven't done. It seems they like to selectively target anyone who could identify them to the Japanese police, might know the boss's number, or have had contact with people who know inner secrets like Shiho. They let someone like Numabuchi Kiichiro live, who definitely knows about the Organization and killed people for them.

yeah of course they probably know Sera,but she's probably under the FBI protection,or at least the BO knows that killing her would be useless since she doesn't know anything about them.Moreover they think Akai is dead so what's the point of killing a girl who might be close to the FBI and who isn't a danger for them?
Anyway I'm more interested about the Amuro-Helena flashback than Sera...I really don't think he'll be killed since he has a good backgroung..It's nice to have Conan panicking and being paranoid for a change,instead of Ai.
But I hope he'll be an ally of Conan's team,or at least someone like Vermouth,but more on Ai's side.it Would be nice for her to have someone from the BO who doesn't want to kill her XDXD

Being french, I can explain a bit more about the "Helena" and not "Elena" thing.
My guess is that the first time Elena appeared, her name was spelled "Helena" by mistake, but the translator kept the name Helena.
French and most of the latin/greek civilisations (France, England, Spane, Italy) would write Helena by instinct, because Helena is a greek name, and it's spelled "HELENA" since two thousand years. ^^

It's also worrying when I look back at Eisuke's explanation for how he figured out Conan was "Sleeping Kogoro" and how he had half a theory about Conan being Shinichi. He barely had any resources and figured it out. Bourbon, who's much more experienced and has more resources, should have figured it out by now.
I'm just saying that, even if this is a part of some plan, Conan's luck's going to run out one of these days and the resulting firestorm will be pretty damn bad. They barely made it out of the Bell Tree train mess without casualties and, even then, it managed to set up part of this current situation (Akai revealing himself when giving KID an out is why Amuro's digging around again in regard to the situation surrounding Akai's death, including Kusuda; because Conan was involved in the Clash of Red and Black and is shielding Akai by giving him residence in the Kudou house, he's also in danger even if he wasn't Kudou and wasn't a pain in the Org's side in his own right). I'm actually rooting for Bourbon a bit at this point, just to give Conan consequences for his extreme hubris and recklessness.
You are getting excited over nothing, just remember Conan's stupid proposal of letting Agasa drive Kir to safety in Clash of R&B, that was part of a grand plan that turned out just fine(Akai alive, Kir still working undercover in BO, etc). Also Vermouth managed to bug the entire Agasa household, that is as dangerous a situation as Amuro is now. You are reading a manga where the main theme is that the main character & his friends go through all sort of danger and emerges just fine, rooting against that main character is going to get you no where.
Also, Hubris and recklessness is the core part of Shinichi's character, as Akako remarked in Ep219 "someone powerful, with the aggressiveness of the devil". It would not be fun at all to have a humble and non-aggressive Conan as the main character.
As far as your "They barely made it out of the Bell Tree train mess without casualties and, even then, it managed to set up part of this current situation" worry. Should I remind you that They(Conan and Haibara) barely made it out of the Haido Hotel mess & the Holloween Party mess and emerged with notable gains(the APTX4869 disk & the Boss Phone Number)? I am pretty confident that nobody will really die(although we may see fake death Akai style)and everything will be alright, let's not forget all those people who panicked and thought Haibara was going to die on Bell Tree only to be duped by Gosho at the end.
