I think it's pretty likely Kid knows about Conan being Shinichi.  We know he watches the people he's going to disguise himself as (if it's for a while) and he's disguised himself as at least two people very close to Conan.  To take over someone's life in the perfect way Kid does, you've gotta have watched them at least a little.  Chances are he knows about the different detectives around Tokyo, (know thine enemy sorta thing) and knows that Shinichi's dissapeared.  And that Conan's way too smart of a seven-year-old. 
I just don't think he cares.  Stealing is Kaito's way of amusing himself "on the job".  People like Conan just make it more fun.

From Word of God, the BO and the crime organization from the KID manga are different groups that are not connected in anyway. I don't have the link to that interview anymore since I change computers but it was one from about three years ago.

Someone stated earlier that Toichi died during a heist. That is incorrect. Toichi died during a magic show because someone tampered with his act. The only reason Kaito took on being Kid was to find out who killed his father and bring them to justice. He finds out that Snake (Toichi's murderer) is part of an organization that is looking for a stone (Pandora) that apparently can makes someone immortal. He wants to find that stone and destroy it.

I don't think in the Canon Manga universe he knows that Conan is Shinichi because he hasn't met Shinichi ever. In the clock tower chapter (vol. 4 chapter 3 of Mk) is the closes that Kaito has been to Shinichi. Shinichi and Kaito never saw each other's faces.

Through Kaito has shown that he partly trust Conan. He has mention Pandora to Conan a couple of times. (The case from vol. 46 chapter 7-10 at the very least)

But interesting thing to point out the "meitantei" calling from "tantei-kun". Never canon that KID knows, but one can always speculate that maybe KID knows that something is up with that Conan brat.

anyone who isn't deaf& blind and has even some brain would notice how weird Conan is...WAAYYY too smart....and VERY bad at making excuses...that for some stupid reason seem to work...

but show must be entertaining so some RL logic must be cast aside...

I'd expect Kaito to at least look up the guy who cornered him at the lock tower, though. He's probably aware that Shinichi is missing, but whether or not he's connected it to Conan is debatable. He probably has larger concerns than going out of his way to track down a guy that bothered him once and then dropped off of the face of the earth.

In the manga, when a character knows about Conan's identity, it always ends up being shown explicitely to the viewer (sometimes after the suspense has been built up for the sake of the story, like with Vermouth or Eisuke and perhaps with Sera, Okiya/Akai and/or Amuro in the future). Therefore, until it is made clear without ambiguity that a given character knows Conan is Shinichi, we can only eventually assume they have some suspicions.
