Updated list, because who looks at the first post anyway?
1. Ran shielded Haibara with her body during the Jodie/Vermouth confrontation, and that Vermouth did not want any harm to come to Ran. [Jodie and Vermouth know both of the above. Ran obviously knows what she did, but doesn't know the full story behind the events that took place, and she probably did not notice Vermouth stopping Calvados from shooting her, and Vermouth deliberately shooting around Ran vs. at her. Haibara probably didn't notice either. Who knows when Akai showed up, but probably after this, since I bet he'd stop Calvados before the sniping if at all possible. If Akai's a good guy, that is.] 2. Akai knows about Haibara. (Shinichi knows that Akai knew Shiho, but he still doesn't know that Akai knows Haibara=Shiho, and therefore knows about the shrinking.) 3. Vermouth is supposedly the Boss' favorite. [Everyone in the BO knows.] 4. Kaitou Kid's true identities - remember, two different people played the role [Yuusaku knows about the first, and so would easily be able to deduce the second if he hasn't done so already.] 5. Vermouth has some kind of death wish for the organization, and calls Akai and Shinichi her "silver bullets." [The rest of the organization only knows that the Boss had called Akai the "silver bullet."] 6. Shiho has/had some feelings for him other than just fascination at the results of her experiments. 7. Akai liked to drink Bourbon. (Even if Akai were still alive, I don't think that's something Akai would tell Conan.) [Jodie, James, and Camel know. Well, Akai too.] 8. Jodie and Akai were going out before the Dai/Akemi thing came about. [Jodie, James, Camel, Akai know.] 9. What Chianti and Korn look like. (He may have glimpsed them a little when saving Kogoro, but he couldn't have gotten a very good look at them. He probably doesn't even know their genders.) [Everyone in the BO knows, and that should include Shiho.] 10. Haibara saved the floppy from the Hyde City Hotel. [Only Shiho knows.] 11. The org has been around for fifty or so years. [All the BO members should know this, and this includes Shiho.] 12. Shiho's mother said something on the tapes that startled Shiho. [Only Shiho knows.] 13. Vodka was at the Halloween party. [Only Gin and Vodka know.] 14. Gin defeated the tranquilzer dart by shooting it out of his arm. [Probably only Gin knows. Vodka had no idea what was going on, and I don't think Gin saw any reason to inform him.] 15. Vermouth has a grudge against the research that Haibara's parents started. [Only Jodie, Vermouth and Shiho know.] 16. Haibara reacted internally to the mention of Kurayoshi city in Tottori prefecture.

He doesn't know James Black called him "cool guy" somewhere in vol. 32 I believe...
This is telling- Gosho's definition of cool guy = Shinichi
Hmm. This is James referencing Vermouth's name for him.
Jodie turned it into "Cool Kid" for the reasons she stated during the Vermouth x Jodie (HEY I JUST GOT A GREAT IDEA FOR A NEW PAIRING) confrontation.
-----
A lot of this hinges on whether or not Shinichi heard what Jodie and Vermouth were saying when he was inside the car. If he didn't hear anything then he does not know, for example, about Jodie and Vermouth's (SECRET LESBIAN ROMANCE) history.

Seriously, I'm not sure Shinichi was listening to them. He was quietly listening and feeding lines to Hattori, so he may not have been paying attention, plus the Dramatic Planetm might have been distracting.
Also, I don't think Shuu and Jodie were actually going out. Jodie had a thing for Shuu, and Shuu had said that he has the bad trait of being able to love two people at once, but I don't think he ever specified her nor was it specified that they were going out. I think Jodie just wishes they were *pats*

If you look at the actual Japanese, it's clear as day.
Basically:
What? You guys started going out?
Yeah, that's why you and I... should be ended.
But I thought it was just a fake relationship in order to get into the organization, we don't need to break up...
I was thinking about the "silver bullet" term.... and the one think I can relate it with is with warewolfs.... it is known that a silver bullet can kill a warewolf, so maybe Vermouth think of the BO as a warewolf, and the only way to stop them is with a silver bullet (conan and akai)
Just a thought

Then what does it mean? Besides, I think that Vermouth used the term "Silver-Bullet" to refer that the silver bullet can be used to protect from evil. So technically, the BO is that evil.
Silver bullets can also relate to Westerns as well as werewolves. The Lone Ranger, a very very popular Western in its heyday (think Western equivalent of Harry Potter), would leave one at the scene of his feats as a mark that he had been there.
