Actually there aren't many hints that anything happened at all between Gin and Shiho. The only valid one is him picturing her naked which a can be shown to have many different possibilities. The rest of the
hints you are most likely referring too are events taken out of context just like the line you generally quoted.
The fact that he imagined her naked, the fact that he recognized her hair just from seeing/touching it, the fact that Ai seems to be extremely afraid of Gin (hence the sentence I quoted"), the fact that Gin kinda hesitated before killing Shiho, even the few "enigmatic" sentences they said to each other on the roof.. I believe all these facts
do hint that there was something between the two of them. That "something"
doesn't necessarily have to be romantic or sexual.
You have a contradiction here. Guess I'll start in order,
Gin imagining Shiho naked - can be interpreted in many different ways so it's not a strong reason but in reality is the valid reason in the "ShihoxGin" argument. I think I posted a few of those explanations in a few similar topics around here.
The hair- As cool as it would seem for Gin to be a magical hair detector he really used logic to
assume it was Shiho's. Shiho has a distinct hair color, which means people in Japan with that same type of hair are already low. Two, there were footprints around his car which even surprised him, which must mean that it isn't normal for people to surround his car. Finally, a listening device was found in the car and to Gin, this all points to the escaped Shiho. You have to remember that Gin most likely searched his car because he found a hair strand that wasn't his or Vodka's, when he found the device is when he concluded that no doubt it was Shiho's hair.
Hesitation- I already covered this one but to add to it. Gin practically says it himself, he could of just killed Shiho in the chimney but that wouldn't of satisfied him. He wanted her to suffer for giving him a failure and he wanted to know the answer to the puzzle.
The Fear- This one is the one that bothers me the most. Seems like people always bring this one up but ignore something really basic. Shiho only exhibits this fear when a B.O. member or Gin specifically is around
when she's with someone else. Even in her dream where she expressed this fear she was accompanied by the DBs. She doesn't show this fear when she's alone facing a B.O. member(Gin) as she showed on the rooftop. Reason for this is Shiho doesn't fear death, what she really fears is feeling the same pain of Akemi being killed. Akemi was all she had when she was Shiho and most likely the only thing she had attachment to and Gin took that away. So when she became Haibara she was cold towards the cast because she didn't want any attachments the B.O. could take away but they broke through her shell anyway. After this she contemplated of leaving because in her mind she failed and was setting herself up to be hurt again, which explains the nightmares where Gin takes everything from her again. It also explains the "Please don't touch me line". I told you before you where generalizing it, she wasn't thinking of Gin when she said it, she was directly referring to Ayumi. She wanted Ayumi to let go of her because she didn't want anything to do with her or any of them, she wanted to run away but they won her over again.
The sentences on the roof- Now you are just being silly.

. That was Gin being Gin and Shiho matching him with her being Shiho(extreme sarcasm, one of her best traits).
