I'm going scientific, though this is really hard to answer without knowing more variables.  How advanced is the magic in the fantasy world?  How powerful and what can the magic do?  And for the scientific one, how advanced are they?  Are we talking Star Trek level, or what?

Fantasy, they'd pretty much have any advantage since they're not tied down with reality and could pretty much do what they want

Huh... if I remember correctly, wasn't there an anime with this type of plot?

Dunno, maybe you're thinking of Index? Although that's religion vs science instead of fantasy vs science...oh hey they're the same thing!

Depends on the level of fantasy and level of sci fi. There are works in both that feature omnipotent beings. Fantasy generally has more, though. :P

If gods are in the equation, I'd go fantasy, otherwise I'm gonna go with sci fi.

I mean, I think it would be easier for someone who knows the world of fantasy to accept science, but the science side seems to not accept anything not rational. So while the magic people are reigning over the war, the science people will be wasting all their time trying to figure out how magic works.

Not to mention, a lot of scientific discoveries and advancements are made at least semi-public by the news and are partially explained. If magical things happened...they'd be in the news, yeah, but there wouldn't be an explanation :V

The fantasy side has all the advantages from where I'm standing :X

I'm inclined to say fantasy because their capacities and abilities are more difficult for the opposition to predict, and they're also not bound to the same reality laws as the scientific side. Even in a "magic is just sufficiently advanced science" scenario, the side labeled fantasy will obviously be the higher powered one. So probably fantasy all around.

there are many fantasy settings though where the most "powerful magics" consist of giant fireballs, calling down thunderstorms and mythical beasts like dragons. There aren't many sci-fi settings that don't have spaceships and atomic weaponry.

It is true that most fantasy is stuck in medieval technology. Still, it does depend on how effective the scientific weapons are against magical defenses. For example, dragon hides are often said to be immune to magic; if they're immune to nuclear radiation as well, nukes aren't much use against them, or anyone wearing dragonhide armour or capable of casting a shield of similar durability. Spaceships are another matter, but aside from orbital bombardment- which is about as useful as nukes, so above defense questions apply- there won't be a lot of space fighting going on if the fantasy side isn't using spaceships.

Pretty much this.

While the sci-fi side might be more powerful in terms of sheer damage, fantasy has the advantage because sci-fi would have to find a way to get past their perception of reality and actually be able to defend against magical attacks, which would take time to figure out, and time isn't something most war soldiers can afford.

The fantasy world has no boundaries. On the other hand, the scientific world does (for example, the laws of physics).

I prefer fantasy worlds in general, though.  Bonus points if it's steampunk.
