It is stated in the movies and Shinichi is shown playing it in the OAV's
but is it showed or stated in the manga?

Tone deafness and hearing loss are two different things, and Beethoven was definitely not tone deaf.

His hearing deteriorated till it was gone, wasn't that he just couldn't hear well. And suffering Tinnitus symptoms, the ringing would distort sound.

A truly 'tonedeaf' person could not do that. And when he does play the first four notes for a person with perfect pitch, he asks if it is 'H A G A' which the person says is correct. So he can tell that much. His mother is shown to know the piano, and Shinichi at least learned some of the basics of music from her.
I believe the misunderstanding comes from the fact that Shinichi cannot sing. Sometimes people who say that those who cannot sing are 'tone deaf' but the ability to produce the notes and the ability to recognize the notes are two different processes and occur in different sections of the brain.
Musical recognition is processed in the primary auditory cortex, located on the Temporal Lobe. In fact, tonal differentiation and musical listening skills are primarily located on the right side of the brain (but due to brain plasticity, this is a generalization and not a hard and fast rule). The ability to sing is far more complex as it involves regulating your own bodily movements (your diaphragm, larynx and tongue, to name a few) to produce certain sounds. It could simply be that Shinichi is poor at regulating these systems.
Truly tone deaf people not only cannot distinguish between notes, but they often times cannot remember or understand songs at all. How can you remember when you cannot understand there is a difference between one song and the next (lyrics, or words set to music are actually stored in another part of the brain from normal speech, so this process would be impaired in a tone deaf person as well). Conan not only knows the song Seven Children, but he recalls something (at least the feeling of sorrow) when he hears it from Vermouth's phone. As well, he is able to recognize songs (such as when they are at Karaoke, as in Bloody Venus).
Therefore it is likely that Shinichi is not tone deaf, instead he simply cannot sing.
