As I understand it, she took the files after she became Araide because she realized that she'd have to testify in court, and took them all to disguise what file she was after and also probably to misdirect Conan with becoming paranoid that the Organization were on his trail.

I think it means something like this: Conan doesn't tell Ran his feelings because he doesn't want to hurt her (since he cannot turn back to Shinichi, and she would miss him even more), in the same way, Ai doesn't tell Conan about her feelings because she would hurt Ran (she started considering her a "friend" after Ran said that phrase about courage, or maybe even before).
What do you think?
I think she just feels that they're both pathetic because neither of them can tell the person dearest to them that they love them.
