I always took it for granted that the shrinking part was the only way for her to have survived that encounter. Her whole body shrank and thus the wounds shrank as well. If that's what happened, then her childlike body only had to heal wounds of the size of maybe a few needle stitches. No need to die from these, right? Aoyama never goes into that much detail when things come to the specific working of the Aptx or it's antidote. (Like: If it inflicts apoptosis and the bodies change so much, why did the apoptosis stop at 6/7 year old bodies? And why are their brains still the same when the body changes so much? If the apoptosis causes cell destruction to the point that they shrink, shouldn't sideeffect-less victims' bodies disappear? Why then did they do research on Shinichi when his corpse wasn't found? Etc.) So I guess worrying over that part won't cause much insight. The poison, its antidote and their workings are probably just miracles and not meant to be understood. =/
You have a point with the added pains of transformation - bullet wounds - retransformation, but maybe the BO train their members on pain-resistance (like Gin can't be affected by poison) and that's why she didn't pass out. It's only guesses though and I don't have evidence for any of it.

While I think the shrinking could possibly have something to do with how she survived at that point, scars *don't* grow or shrink with age. There's even a DC case which involves that; the one with the blind lady and the three(?) different guys with scars that lead into that case with Matsumoto...

...not sure what you're saying here. If a wound doesn't change shape when someone grows up naturally, I don't think that shrinking will be any different. I think it probably happened (not in-universe of course) 'cause Aoyama wanted drama, not long lasting injury to Haibara that could affect quite a few other files and make him have to change a lot of the dynamics during that time...

When you have a wound and you keep on growing, the wound doesn't grow with you because your body grows new, healthy cells and doesn't keep up making new, damaged cells. So the size of a wound wouldn't grow.
The shrinking with APTX isn't the same as growing. (tho that's all not real anyway, and we don't know the "rules" for the shrinking anyway)
But that shrinking would destroy your cells. So it could destroy some cells that are around the wound, or are the wound. So the wound could shrink, maybe.
Still, shrinking doesn't automatically heals your body completely imo. There would still be some damage to the body. And if the body shrinks percentaged, the wounds would too. But the wounds would be still the same to the now smaller body.

For me, the whole "BO is really dangerous" would be more real then. For now, Gin didn't manage to kill anyone besides Akemi, and that's because Akemi confronted Gin herself. And he's supposed to one of the main enemies/baddies.

EDIT2: I also think the only way they could do it (the injure Ai thing) and not be obnoxious is to have Ai put up a fight which wouldn't help them look dangerous either.

He also killed Pisco. And we know the BO kills important people, blows crap up just to cover their tracks, etc. Combine that with Gin being one of their most lethal enforcers, and you know he's dangerous. Gin also looks like a homeless guy who stole someone's car, probably a reason as to why he's not threatening. Plus his out there car was the reason Conan and Ai were even at the party so it wasn't really Pisco's fault. And he was judging the effectiveness of snipers by how they did one standing shot, which isn't really fair.
