BO Boss: Meets with only the highest of members, the board of trustees or executive board if you will. That is if he/she meets with anyone at all. For all we know, the boss could be a ghost and give instructions by phone only. Comparable with the president of a company, gets blamed for everything meets with no one and does next to nothing, he/she has minions...er...employees to do that.

In seriousness though, with regards to the OP, the biggest problem with suspecting Yoko on the grounds that she has smoking paraphenalia in her room is that as an idol, it's not at all strange. She may have to play host to others who smoke, and even if she smokes in secret, this itself isn't strange at all. She does have an image to maintain, after all. Additionally, it's not strange for her to be on TV all the time. She's an idol with her own TV show. Of course she'd be on TV a lot!
That said, I do agree with you about Okino Yoko possibly being the leader of the BO. In fact, I joined this forum specifically to see whether anyone thought the same as me, and was quite surprised to find a lively discussion about just that possibility. That said, here are the points I've thought of as to why should could or could not be. Until reading this thread, I didn't know this was only originally supposed to be a short series, so these facts are presented from the point of view of someone who's viewing the series in its entirety, rather than as a miniseries that got carried away.
1) Yoko is an established character, and established early, at that. Not a big one, but from a narrative perspective, it's something.
2) As a famous pop idol, it wouldn't be strange for her to have a fair amount of money, so any illicit funds she's getting from the BO wouldn't be questioned.
3) Following the same train of thought, as a pop idol, it wouldn't be suspicious for her to be secretive about her private life.
4) Her first appearance was in a case where someone was snooping around in her condo/apartment/whatever it was. While fear of stalkers and the like wouldn't be thought of as strange for an idol, one might also consider that as head of the BO, she'd be concerned with snopping police/FBI/CIA.
5) A later case has her, as previously mentioned, dragging Mizunashi Rena to see Mouri about another potential stalker case. Earlier in the thread, there was some question as to why Yoko would do this, if she were indeed head of the BO. The way I see it, with Rena's previous history with a CIA mole (e.g., her father), it's possible that Yoko was concerned that the CIA might be up to something. Mouri's successful handling of her own problem would peg him as a discreet and reliable man to Yoko, and so he would be the natural choice in a case where she couldn't use her own personnel resources.
6) Vermouth, AKA Sharon Vineyard, AKA Chris Vineyard, is said by Gin to be the boss' "favorite". My initial reading of this was "favorite woman" or "favorite agent", but one could also take that to mean "favorite actress". Though I'd have to go back and look into it, if Yoko has ever referred to either Chris or Sharon Vineyard as her idol, role model, or favorite, this would add some serious weight to the idea.
7) During the hospital seige, Gin comments that the boss is waiting in the park. This is a strange place for such a person to be waiting, unless, say, they were an idol doing an event there.
8) Yoko's repeated contact with Conan may be the reason the BO has suddenly turned up the heat on their investigation in Beika. Her suspicions of him would be a likely reason for the activation of Bourbon. (As an aside, I suspect Bourbon is Tooru Amuro. His detective skills are obviously very good, and his close relationship to Takagi's old partner would have put him in a position where he could, say, steal files from the police department and draw out the FBI...?)
9) A point more against Yoko being the boss than for: It could be anyone, even a non-Japanese. However, their activities and power seem to be focused in Japan, leading me to believe that the boss is, in fact, Japanese.
