The Metapod to Venomoth and the Venonat to Butterfree theory isn't actually a theory, there was a code mixup while they were designing the game leading to  the evolution families being like they are

3's actually totally fake

People thought cubone was going to be somewhat related to Khangiskhan (sp?) due to missingno evolving into Khanghis.  People assumed missingno was space for that evolution link between cubone/cubone's baby to Khanghiskhan.

However, not too recently it was determined that some of the Gen II pokemon were originally designed for Gen I, but didn't make the final cut, and that's what Missingno was for, the empty slots for certain Gen II pokemon.

Too lazy to find a sauce, but if you google it you shall see.

That theory is definitely nonsense. But Kor wrote "some sort of connection", which is something entirely different. I personally believe that, Mew being ancestor to all Pokemons, Ditto is simply a very close relative, evolutionary speaking, unlike all other Pokemon. I.e., all other Pokemon evolved and changed, while Ditto's barely changed at all (yes, that means the weight point is moot). So, if you were to draw a tree of Pokemon evolution, you'd have a very early branch-off, which continues as a straight line all to the bottom - Ditto.
A bit like still-living Coelacanth, which is a unchanged branch-off of the animal that became the ancestor of all land-bound vertebrates.
