Twilight did go back in time, but to see her self. A TARDIS (without Twilight Sparkle) was involved in saving all of reality.

It is possible that either Ace or Haibara was wearing green, but doubtful you would mistake them for boys.

I would think that the soup would end up on Conan's head. After all he did tackle her. Also the room should have stayed warm and cozy. unless the room was right next to the outside, it was below zero outside and in the events that happened, the fire went out as a very cold and strong breeze entered the room.
