the motivation for BO to gather the brainic scientists, engineerings and etc, is because they wanna achieve their goal - "we can be both of god and the devil. since we're trying to raise the dead against the stream of time" (quote from vol 37, the diary from a deceased engineering who was forced to work with the BO).  and ai knew about the plan, since she was the creator of APTX 4869. the drug that was supposed to kill both she and conan, but instead it shrunk them into a 7 year old kid. the BO, unknowingly of the effect of the drug, wanna used it to kill a life (evidence is in vol 24, where ai first consumed her own drug). it is believed that someone big from the BO had died or that the BO wanna strike the world hard before the big operation, and they need this drug, so they need to stay low profile first. so when they strike, the world gets catastrophe, and get scared by the organisation. ai might know about the operation, since she knew who the BOSS is. because she didn't wanna get involve, and that she learn of her sister's death (killed by gin), she stayed out, but continued to work on the antidote. for both her sake and shinichi's (conan's).
