Even ignoring that, it just did everything so perfectly. It's easily the best use of the "fake possible BO appearance" since it was the perfect way to get people off guard so that when Haibara revealed herself it was more unexpected (and I already figured out Haibara was part of the Organization at that point and even I was shocked). The twist itself was perfect, with Haibara basically changing the game completely by just talking for a minute. There was also something that needs to be done more often, with revealing that the BO had been around and can just go into Shinichi's house like they own the place. Stuff like that's a great way to make it seem like anything can happen and it shows just how dangerous the organization is. Not to mention how they added to scenes to make them more complete instead of just "standing around doing nothing" filler. Also, it helps that both cases were really good (it's pratically the only real kidnapping case that isn't an AO).
But what really makes it work are the character interactions in the anime, mainly Conan and Haibara. While the animation and art have never been great, the anime can be really good at little moments and subtle stuff and this really shows it better than any other part of the series. Every facial expression is done perfectly, with Haibara's sudden evil smirk really adding to her sudden revealed identity and Conan's many shocked expressions pretty much mimicking what the audience is like at the time. One of my favorite parts is how they Conan does a gulp (or something) right after Haibara says she noticed Conan's kid clothes were missing because of how completely shocked and scared he is of this sudden turn of events. They really do everything they can to make you believe these characters are more than just fictional characters, which I respect a lot. The voice acting helped a lot too. This is when it becomes obvious just how good the voice acting can get (and not just Kogoro) and when it became obvious to me just how many emotions Minami Takayama can do (and do really well), and this is easily the most emotions Conan and Haibara have shown in any one particular episode.

I feel like these two cases are the best representations of DC, brilliant cases with deep emotional motives from the culprits that really open up the waterworks - not going to lie, I got teary at many points within the first 129 episodes.
The first 129 episodes IMO represents the pinnacle of DC, the mysteries were at its best - fresh and intricately designed. Not to say that the rest of the cases after that lack in writing, but just due to the lengthiness of the series ideas tend to get repetitive and boresome.
However like slider said, episode 129 is probably the BEST episode in the series so far, perhaps with episode 345 coming in at a close second. The introduction of Ai Haibara shifted the series from just a drone-like mystery machine into something that had a plot - people started to ask, "will Conan actually ever turn back or get Gin and Vodka?" and Gosho responded with "yes".
DC as a series is first and foremost a mystery show, and I don't care what you guys say, but before the introduction of Ai, all the characters in the series were incredibly 1d and lackluster. The main character of the series is a flawless deus ex machina detective that seemingly solves everything. Mouri Ran is the typical japanese childhood sweetheart - incredibly nice/sweet, weak in many regards but shows strength in desperate moments. Mouri Kogorou is your comic-relief drunkard as well as a plot device so Conan can deduct mysteries. The list goes on..
Once Ai was introduced, we finally got a glimpse of a truly developed character, one with an incredible backstory, a unique and eccentric personality, and what fans finally wanted - plot progression. To this day, she is still the best character.
If it weren't for episode 129, I would of dropped this series ages ago. I got hooked into the show for the mysteries, but it's hard to top Moonlight Sonata, the introduction of Kaitou Kid, and the butchering villa case... What kept me watching, from episodes 129 to 345 was because of Haibara. She MADE the series after the first 100 episodes. The hijacking bus case, the Pisco case, desperate revival, the events with her family and mother...All these cases, which fans argue as probably as some of the best of the series, all correlate with Haibara.
It's a shame though, after episode 345, which people tend to call the half-way point of the series (more true plot-wise than length-wise), Haibara's involvement with the series has shrunk significantly. She has become the Detective Boys babysitter, the mysteriousness, the darkness, the snarkiness, even the romance all vanished. Her story was told and its apparently done. Which is a big reason why I, and perhaps a lot of other fans, tend to think the series is slowly decaying.
With the drop in quality of anime originals compared to back earlier in the series, the anime's overall quality has declined, since AOs make a good portion of the show. Add that with the fact that Gosho keeps trying to reuse the "is he/she a BO member?" routine that he perfected with Haibara is irritating; we've seen your best in that situation..come up with something new now!
With the new soundtrack replacing the classic jazz 90's OST, the change from the gritty, kinda dirty, noir like animation to bright colors and edgey faces, and the addition of romances with useless characters, Gosho really needs another "episode 129" soon. The best thing since 345 was the Clash of Red and Black, which was good! But really only because it was 11 or so back-to-back plot progression episodes that were sorely needed.
Gosho really needs to put back Ai back onto the pedestal, she still has a lot more to give to the story.
