Sometimes manga-based episodes not broadcast in sequence of manga chapters.

there's no reason not to do that though and they have completely forgotten about the BO case they skipped where Conan learns Gins and Vodkas codename

They didn't skip it, they just had a dumb brainfart and decided to change Gin and Vodka into 'lookalikes'. It's episode 5.

I'm still not sure why they thought that was a good idea.

The theory goes that they didn't want to make the story look to be progressing too fast by having the Black Organisation appearing again in the first season — same reason why they botched Akemi Miyano's case.

Of course, looking at it now, trying to make the story look like it's slower than it really is would probably the dumbest thing somebody could do for this series nowadays.
