As far as I remember, in a Nuzlocke, you can only catch the first pokemon you encounter in an area, whether it's a duplicate or not. So, yes, you can.

That depends on your own personal rules. A lot of players have a no dupes clause, but it's really up to you.

I usually use the duplicate rule to refer to alive Pokemon, personally.
